I'am interested in knowing if there are any fab shops that have 14nm machinery and take on projects to make custom CPU's? By custom CPU, I mean that you can like set the number of cores and threads and stuff obviously not to a ridiculous degree like a massive number of cores but rather specifications that already exist in current CPU's.

Solution
CPUs are developed for existing markets, usually with input from a large consortium of companies. They don't take orders from individuals.

Also, everything you are asking for is more or less available as off the shelf parts.

2-10 cores is easily attainable, more so than ever thanks to AMD. And if you don't want hyperthreading or SMT, you can just shut it off.

I wish but won't happen in our lifetime if ever for small quantity chips for the reasons mentioned by elbert.

Not sure I would say that. That creepy future of self assembling nanotechnology isn't exactly science fiction, it is, in fact, something scientists are striving towards. Being able to have nano machines or biological constructs assemble and arrange carbon nanotubes would enable something like this. Of course by then the wizardry coming out of large companies will be that much more amazing.
