dead PCI Express slot?

Hi guys, i have a weird problem. This morning i turn on my pc like every day but i got 1 long and 3 short beeps from mobo, nothing showing up on screen but windows are loaded since i can hear windows intro music. Tried restarting same thing happens. Checked mobo manual for beeps, and it means no vga detected. Opened case and took vga out and back in and nothing happens, i figure dead vga, but when i put vga in other slot (pcie 2.0 x16 @4x) everything works fine. With card in other slot i tried removing drivers and intalling fresh ones, no changes. Tried updating uefi bios, nothing happens. So i'm confused right now, is something wrong with pcie slot or is the vga defective?
My specs: AMD X6 FX-6300
Asus M5A97 R2.0
SAPPHIRE AMD Radeon R7 260X 2g
Corsair PSU, 430W
4Gb Kingston, 1600MHz, DDR3

One more try to update the chipset driver that comes with the pcie controller driver. http://support.amd.com/en-us/download/chipset?os=Windows%208%20-%2032
If you still have problem after that, the problem is from hardware, the pice slot. Ether RMA the MB if it is under warranty other the new MB.

So it is the MB ( 1st pcie slot) has problem.
