I think you just need to try moving the GPU around a bit. Once you push it into mobo and it snaps into place..you can wiggle it a bit to line up the case screws for it. Should work.

I don't have a magnetic screw driver though, Only an L one. So I don't know how to screw those joints in >_>
You only need a flat head to screw it in or hand tight until you can tighten more later. Try a credit card but be careful, or even scissors edge.
Holes aren't lining up right so you gotta shift the gpu a bit to get it right. Simply push it a little more and it should be in place so you can put two of those gpu screws in to hold it to the back of the case.

Yeah thats totally fine. You may just need to push on the metal bracket of the graphics card so you can put the screws it. Its completely normal.
I tried doing that but for some reason the screws still aren't lining up :/
My case is an EVOLV Phanteks, and I unscrewed and unwired everything to get the GPU in right, turns out the GPU was in right and the screws on the case aren't lining up!
I don't know whats the problem though, maybe it's the IO Shield? I don't know what causes the screws to not align.
