I am going to buy a pentium G4560 with a MSI B250M MORTAR and I want to upgrade later to an i5 6600k since it is pretty cheap here.Will it work in the socket?

Yes. The 200 series boards are compatible with 6th(Skylake) and 7th(Kaby lake) gen cpus.
