It won't improve performance. It would probably drop temperatures, but unless you have disks packed together, you probably don't have a temperature issue.

I have two hard drives in one system but there in separate bays one on top one on bottom I placed a fan over the chassis where the hdds are below there are holes in the chassis where the hdds are located

Fans don't make your HDD work faster but correctly installed fans can increase your HDD lifespan.
