Does it matter which PCI slot my graphics card goes in?

I have the MSI GTX 980 Twin Frozr graphics card and i would like to put it in the second slot of my motherboard (MSI Z97 Gaming 5)

The top two slots are the exact same, PCIe 3.0 x16, and the third slot is the older PCIe 2.0 x16. They will all run almost identically, but the 3.0 ones(top two) are the newest and fastest.

All graphics cards run close to identical on PCIe 2.0 and 3.0.

Your motherboard specifically though has two 3.0 slots and one 2.0 slot. So yes and yes haha
