Does ejecting the pendrive/ flash drives 'safely' make any difference? Does simply pulling out the pendrives/ flash drives cause harm to it? If yes, how?
Its a very slim chance that some program is using data on the drive and the interruption corrupts data.
Its rare, but you wont be happy when it happens.

It won't break your USB drive but you can lose files (rare but can happen).

Say for example you are transferring documents from the flash to a desktop. You think the transfer is done so you pull the drive, but in reality its still transferring some bit of data. When the connection is cut the data being transferred can be corrupted. This has happened to me with some school projects.
