the recovery files got deleted during disk cleanup. How do I downgrade from Windows 10 to Windows7? Also, will I lose my files? Will the files in drives(D&E)other than the system drive(C) be affected in any way?
Since you "lost" (actually deleted yourself) the recovery files, you need your original Windows 7 install disk and product key. You should do a full reformat just in case, and you need to back up files before doing so.

Backups are always a good idea, though for this you only need to back up the files on the physical drive you are keeping in your computer to install Windows 7 on.

After opening up the W7 ISO, what do i select Clean Install or Upgrade(downgrade in this case)?
