Encoding a long video with x264

I want to deinterlace a video file from 1920x1080 @25fps to 720x404 @50fps. I usually use vidcoder(same as handbrake, but faster for me) to did it, and it offers a smooth 50/60 fps video like on TV. The problem is, vidcoder and handbrake can't open videos longer than 4 or 5 hours, meaning I have to look elsewhere. I've tried megui, staxrip, mediacoder but no success. With megui, when I finish encoding a 7 and a half hour video to 720x404, it plays back at double the speed of the original 1920x1080 file. It has been doing to me 5 times, and I don't know why. Even when I changed to the original 25fps, same problem. Ironically, I use to encode 5 files(6 hours each) 1280x720 @60fps to 720x404 @60fps with megui and they all gave the result I wanted. Staxrip, mediacoder, free make converter all either do the same thing as megui or just fail instantly with an error message. May you guys help me please?

Divide your video into 3 parts, this is the easiest way to accomplish this task.

I would put the video On the timeline of Kdenlive, do any editing you need to do, then save it out to what you need.
