Fan Connectors. Confusing or what?

I have a 4 pin Molex fan connector? (If that is what you call it?) and I have three of them default from my PC case.They pins for the fan are pretty big, and anyway I got an adapter from my PSU that has three 4 pin 'Molex' connectors, a 4 pin System fan connector ( small pins ) and a 4 pin (based on a six pin connector) that plugs into my psu. Do I connect the 4 pin (based on a six pin connector) into my psu or the 4 pin ( Small pin ) System fan into my motherboard or both?

Pluging the fans into the molex will cause the fan at one speed only; max. Using the small connector and pluing it into the mobo will allow the mobo to control the speed of the fan. Use one connector only.
