Fan controlled computer case not following BIOS settings

Hello, I have a desktop computer case that has built in fan control. The problem is that I think the fan control part of the case is overriding any setting I put in the BIOS menu to make the fans spin faster to make my computer cooler. Is there any way to fix this? It's a cheep case that only has three settings for the fan speeds. (Low, Off, High) Rather then the computer listening to the case, I want the computer fans to listen to the BIOS menu's settings so if the computer gets overheated, the fans will spin faster and so on. With this set limit on how fast the fans spin, I feel as if the computer overheats since the fans have no control.
 
The bios can only control fans connected to the motherboard. It depends on the board if it will deal with 4pin pwm or 3pin voltage controlled fans.

This type of setup would bypass the cases fan controller.

We need much more information in the system(board,case,fans and how they connect[3-pin,4-pin,LP4/molex,ect]) to help.
