fan controller advice

Was just wondering. I have a closed system watercooler (coolermaster nepton 280L). I want to run it off a fan controller. it has 2 fans and a pump that is also a fan connection. My question is "can the whole system run on the fan controller or does the pump atleast need to plug on to the motherboard cpu fan port". My understanding is that if nothing is plugged into the cpu fan header, the motherboard spits chips and pops a message up saying "plug in the cpu fan dumb ass" or something along those lines.
 
i wouldnt recommend that you control CPU fan with fan controller there is a reason why you have CPU fan plug on motherboard so motherboard can control CPU fan speed base on CPU temp if you will connect CPU fan to fan controller the CPU may overheat

I thought fan controllers have an auto setting to increase speed if temps get high by using the thermal sensors assuming the system starts without anything plugged into the motherbord. If not then why do fan controllers come with 1 of the channels dedicated to the cpu.
