Fan Controller vs Motherboard?

I am close to building my first build in quite a long time and even though I am not over clocking almost anything, maybe a tiny bit for the GPU, but still not much, i wanted to add a few more fans than what is included with my case. My case is the Fractal Design Define R4 and I bought a MSI Gaming 5 Z97 and MSI GTX 970 gaming 4g. Now the Define R4 comes with two fans, front and back, and I wanted to add one next to the power supply and on top and since I have the windowed version I can't put on on the side. But the question is, I also wanted to buy a NZXT SENTRY 2 because, 1 it looks cool, and I have the money. But should I plug in the fans into the motherboard instead of buying a third party fan controller? Thanks

The case comes with a fan controller.
Headers on board are 4 pin, while fans on case are 3 pin, therefore it might not be able to control them.

Oh yea I never thought about compatibility, I would have to buy fans to go with the fan controller.
