Fan won't spin at max RPM in Windows 7

I just noticed tonight that my CPU was getting pretty hot in games. I looked at the temps and they got up into the 90's but mostly stayed in the 80's. My CPU is a Core i5 4690K running at 4.6GHz. I'm using an Asus Z97-A motherboard and a Hyper 212+ cooler. I set the fan to spin at max speed in the bios and it runs at max speed in the Bios which is about around 2000 RPM. In Windows 7 the fan only runs at just under 700 RPM no matter how hot my CPU gets. I can't figure out why this is happening.
 
I fixed it by clearing the cmos. I still don't know why it was doing that though. I came up with the 700 RPM number from Asus AI Suite III. It's a little loud at max RPM so I could also tell by listening. I would hear it go quiet when windows loaded. All is good now though. I had to actually remove the cmos battery and then put it back in in order for it to work correctly. Before I was getting about 80c at 3.5GHz and now the temps only reach 43c at 3.5GHz.
