Fans running louder than they probably should

On my custom Pc i have a Situation with my fans. I have six case fans in my computer (3 in and 3 out) And i only had i think 3 motherboard headers for case fans. And a couple of them are plugged into molex from the power supply. would i be able to get quieter fans from my computer if i Chained them to different motherboard connectors?

If the motherboard headers are being controlled by something like speedfan, then it might help to use a y splitter and take the ones on the molex off (since they're running full speed). An alternative would be to use a fan controller which takes power from a molex and distributes it to multiple fan headers allowing finer control either digitally or using a rheobus.

Does the motherboard not actively control fans Connected to the on board plugs by default? Because i have the stock software that was installed with drivers. and can a 3 pin connector have fan controll?
 
Most onboard fan controls are for the cpu fan, not the auxillary mobo sys_fan headers if I'm not mistaken. Maybe things have changed, but that's always been my experience. 3 pin connectors generally don't offer fan control, that's what the 4th pin is for (pwm, pulsw width modulation). Even if a mobo 4 pin sys_fan header is present, I'm not sure the motherboard will reduce speeds by default you might have to check through the bios settings.
