I have sacrificed the MSI G46 FOR DAMN COMPATIBILITY ISSUES it was a great board though

SO im buying this.......... please check for any issues and tell me if it fits and every part will run correctly. also will the pci3.0 card run well with 2.0 port without loss of performance?

Your build is fine and the parts are compatible, that motherboard is the best that you can get for FX 6300 at that price range, has potential to overclock FX 6300 to 4.3-4.5GHz with appropriate CPU cooler.

The current Graphics card are not even able to fully saturate the bandwidth provided by PCIe 2.0. So NO, there won't be any performance loss.
