fix my fps issues with Skyrim & Fraps?

Basically, my specs are;
GTX 670
i7 3770
16GB 1866RAM

When playing Skyrim my fps is over 100 on Ultra with some visual mods.
Recently though when recording with fraps, my fps is usually around 60, but frequently drops to the low 20's and back up again.
I turned my settings down to high & disabled all my visual mods, this didn't make any difference.

Anyone have any idea what's wrong?

Any help would be much appreciated.
