what difference does this make? should i have different sizes for drives that are for capturing which only has files of 2gig each versus another size for one which holds a load of small files?

Your going to want a smaller cluster size for smaller files and larger cluster sizes for larger files.

Using a smaller cluster size for itty bitty small files helps reduce slack or wasted hard drvie space.

could that screw up my capturing to that drive tho?

it goes upto 64k, does that mean that if i copy a file that is 1k, that it will still take up 64 on the drive?

Yes, thats what it means. You lose a substantial amount of space that way ... I don't really think it could really screw up your capturing. It's just going to use more space!
