Hello, I have a quick question about the XP Start Menu. Where does Windows
store the shortcuts for the common programs that appear?

No where - they aren't shortcuts. They use the original thing (shortcut on All Programs). If you delete the original then it won't work.

It depends if the original item is a shortcut or not. But you are not editing the Start Panel MFU item but the underlying thing it's counting.

Start -> parameters -> taskbar & start menu -> check start menu ( not
classical start menu) then personalize : there you should be able to put
program shortcuts either in teh "normal part" of strat menu ( where it is
called "all programs") or in the "favorites" part of the strat menu.
