My motherboard's (case) front panel USB pins are bent. How can I still use the ports and keep the USB 3.0 speeds? The header cable works okay, the pins on the motherboard are bent though

I have ASUS H97M-E
Have you tried simply bending the pins back into original position? They're fairly rugged and can take some bending without harm.
