Gigabyte GA-Z170-D3H USB problems

So recently I bought a new system that consists of: Gigabyte GA-Z170-D3H, 8GB DDR4 2133Mhz RAM, and a Crucial MX100 256GB SSD. I bought this system specifically for Hackintosh.
Now, when I have no USBs whatsoever plugged in the motherboard, everything works fine (my SSD is always visible in the BIOS, everything is fine). But when I plug in my 16GB USB (3.0) drive into the MOBO, and I start the PC, at the beginning there's a longer beep sound (which only occurs when the USB is plugged in, otherwise it's the normal short beep sound). Additionally, when the USB is plugged in, my SSD is sometimes visible in the BIOS, and sometimes it's not. It's completely random. Also, sometimes (not always) when I start the PC and I press F12 to open to boot manager the screen just goes blank and the PC resets. This also happens only when the USB is plugged in (not a GPU problem since I'm using the internal graphics and my monitor is 100% working). I've tried placing the USB in different ports (both 3.0 and 2.0 ports). I've also tried using other USBs I had laying around, but the problems still persists. For example, if I have 2 USBs plugged (doesn't matter which ports), sometimes only 1 will be visible, sometimes both and the SSD, sometimes only the SSD, and sometimes both USBs and the SSD. Another problem I've encountered: Let's say I have my 16GB 3.0 plugged in, and my SSD plugged in and they are both visible in the BIOS, no problems. If I shut down my PC, and then power it up again, I'll just hear a pretty long beep (longer than the first one I've described in the post, this one is about 10 seconds I'd say), the whole PC will freeze for about 5 seconds and then it will automatically boot into the BIOS.

Here's all the things I've tried:

- Using 3 different USBs (2 2.0 ones and 1 3.0)
- Formating all of my USB drives and my SSD
- Replacing the SATA cable and the SATA port for my SSD.
- Placing the RAM stick in a different port
- Disconnecting my case's front panel I/O cable from the MOBO
- Changing some USB related settings in the BIOS

Now here's the strange part: When the PC recognizes my USB and my SSD, I am able to boot from the USB (which has an Ubuntu 15.10 32bit installation on it), and install Ubuntu. Once I install Ubuntu on my SSD, Ubuntu can see ALL USB drives that are connected to the PC, both 3.0 ports and 2.0 ports, no problem. However, the BIOS has trouble recognizing the USBs and the SSD, sometimes it works, sometimes it doesn't. I should also mention that the SSD is always visible in the BIOS when there ARE NO USBs connected, however when I connect 1 or more USBs, sometimes the SSD is visible and sometimes it is not.

I bought this motherboard a few days ago, brand new (the RAM also).
What might be the cause of these problems and how can I potentially solve them?

Thanks!

EDIT: Nevermind, found the option the BIOS, I'll enable it and see if that fixes anything.

Thanks for the quick reply. What is a hot plug exactly and how do I enable it for the SATA port?

Alright, so I have enable hot plug for all SATA ports on the MOBO and things behave a little different now:

1) Say I have my 16GB USB plugged in the 3.0 port and my SSD plugged in and I'm in the BIOS. They are both visible. If I restart or shut down my PC, and then power it on, there will be NO initial short beep, and the PC will restart 2 times. After it restarts for the 2nd time (no beep and it restarts 2 times ???, why?), it will automatically boot to the system on my SSD or the BIOS. So pretty much every time I shut down or restart my PC, I have to re-plug every single USB connected to my MOBO and then restart my PC again in order for the MOBO to recognize the USB.
2) Say I have my 16GB USB plugged in the 2.0 port and my SSD also plugged in and I'm in the BIOS, they are both recognized. If I shut down or restart my PC, there will be a long (about 4second) beep, and the PC will boot into the BIOS or the OS on my SSD, but the USB won't be recognized in either environment. In order for it to be recognized, I have to re-plug it and restart my PC (only have to re plug it if I'm in the BIOS, on Ubuntu everything works amazing).
3) The situation for Front Panel I/O USB (2.0 on my case) is pretty much the same as 2)

At least things aren't completely random now. Any thoughts or solutions? Thanks.

I'm not familiar with Ubuntu on Z170, you could try asking in Ubuntu forums and Gigabyte support.
