Yes, they will work together with no problems. The GPU only depends on what CPU and PSU you have, not the motherboard. What are the specs of your PC?

Don't get the 4GB 960; it is a waste of money. The 960 cannot use much more than 2GB due to it's 128 bit bus, so you will see no discernible increase in FPS from the extra 2GB.

You will have a slight bottleneck with that CPU, but nothing too major. What is your PSU? The GTX 960 is an enthusiast GPU and requires a good quality 450W PSU to function without problems.

The Gigabyte H61M-DS2 3.0 does support the 4GB 960.
