I don't know really what to choose the i5 4460 with gtx 960 4gb or fx 6300 with amd r9 280x 3gb.

The 4GB version gives you zero improvement in gaming except in Assassin's Creed.

280x is better than GTX 960, but FX-6300 will bottleneck so in the end the Intel system will be faster in gaming + you can upgrade to a faster GPU later because Intel i5 is good enough to handle even the 980 Ti or the Titan X.
