I plugged it all in, installed Windows 10 and started the Windows update. After a few minutes of updating, the system shut off. Tried starting the system up again, and flames came out from the motherboard.

Here is the build:
CPU: Intel Core i5-9400 2.9 GHz 6-Core Processor
Motherboard: Gigabyte Z390 UD ATX LGA1151 Motherboard
Memory: G.Skill Ripjaws V Series 16 GB (2 x 8 GB) DDR4-3200 CL16 Memory
Storage: Kingston A400 120 GB M.2-2280 Solid State Drive
PSU: EVGA G2 1600 W 80+ Gold Certified Fully Modular ATX Power Supply

Depends on the why. You didn't re-use any modular PSU cables, did you? Messing up the standoff is another possibility.

Any alternative will, of course, require purchasing a new board.

The PSU and all the parts are new.
How is it possible to mess up the standoff?

The manufacture warranty won't cover this? Fire is scary; could've burned down the house.

Is it not advisable to power up the system again? Could it be a defective motherboard?

We have lot of people build that PC without issue. look like it might be too much for you.
WOW.

I agree, this build is a very common one, thats exactly why I chose it as my first build. How is it possible to mess up the standoff? It's just putting some screws in a hole and lining them up with the motherboard then putting in some more screws in the screws.
Isn't this a community where people come to communicate about their hardware? Am I at the wrong site?

How is it possible to mess up the standoff?
If you put standoff at the wrong place that is possible. Not every motherboard uses standoffs at same positions.
The manufacture warranty won't cover this?
Fire damage is physical damage, and generally physical damage is not covered by warranty. The only exception would be if fire was started by faulty motherboard, but that is hard to prove (and manufacturers are not trying too hard to find that proof if you know what I mean).
Is it not advisable to power up the system again?
No. Good chance for more fire coming.
Could it be a defective motherboard?
Possible but there are other parts that could do this.

If you seek advice here posting pictures of burned area could be helpful.
