GPU problems with upgrading prebuilt

I have a HP Pavilion P7-1235 with all the stock components. Here are the specs. I wanted to replace the PSU and GPU being that I had a 280W PSU and onboard graphics. I ordered a EVGA 500W PSU and a MSI Radeon RX 460. I installed my PSU just fine and it's replaced my old stock one. However, when I install my GPU with the new PSU, whenever I turn on my PC, the case lights and the fans to the CPU, GPU, PSU, and case all turn on but my USB 3.0 ports that I usually use for my mouse and keyboard aren't working. The mouse and keyboard didn't work in any other USB ports either. I already tried clearing my CMOS then booting again but that didn't work. What other solutions do I have? RMA?
 
And, did you keep it all in the same case, or put it all in a new case with its own usb3 front panel. Reason i ask is, one of my various computers is a prebuilt oem HP that i moved to a new case.. tried thermaltake, corsair, and fractal and none of their front panel usb3 headers worked with the hp mobo... yet, the hps header worked fine.. had to install a pcie x1 to usb 3 internal card to get the front panel workin
 




I tried plugging them back in and out multiple times and switching which slots they went in. It's all in the same case too, but I'm not using the front USBs

Its not the keyboard if it works before and thats what im typing on right now. Regardless it didnt work on any port, not just the 3.0 in the back
