The GPU is pushing against the USB3 header at the bottom of the motherboard. It is bending the header ever so slightly and I mean you wouldnt know if i didnt point it out. I am worried this may fk my motherboard up over time. Should I remove the cable? Also, what will happen if I remove the cable? or do you think i will be fine.

uSB3 contacts have quite a grip, nothing to worry about, it's only plastic. If you remove cable, anything connected to it will not work, most probably front USB3 connectors.
