Many companies have no problem with replacing thermal paste, for example MSI, they had problems with some cards having poor thermal paste placement. As long as the card doesn't get damaged, nothing wrong with replacing it to get better temperatures.

Now....why are you taking the GPU apart to necessitate messing with the thermal paste?
And why have you started this process without the necessary materials in hand first?
