I am currently using GPU Tweak V1.6.0.5 and am running an Asus ROG Strix GTX 1080Ti and have a second one on the way.

I'm mainly going to to be using a setup like this for distributed computing like BOINC and Folding@Home (with some gaming on the side). I know the upper card (in the first slot) will get warmer than the lower card, and I'll only be using the stock air cooling that comes with those cards.

Can I use GPU Tweak 2 to OC the top card lower than the bottom card to better control temps?

I've replaced the stock TIM on my current card with Thermal Grizzly Kryonaut (and will do the same to the next card) and my temps have never once gotten above 55C under full load even using Folding@Home or BOINC with many graphics-intensive projects running at once (though I don't run Folding@Home and BOINC at the same time ever). I have 2-140mm Corsair HD140's on the front for intake and two HD120's on the bottom for intake (no drive cages, I use two M.2 drives only). I also have one HD140 on the top rear venting out the back and a total of six EKWB Furious Vardar EVO fans in a push-pull config on my 360mm rad for my CPU (8700K OC'd to a stable 5.3GHz) venting out of the top of my Corsair 750D Airflow Edition case.

I have as many fine mesh filters as I can get on all intake points because these EVO fans can go up to 3000rpm and move up to 107CFM per fan (they're high static pressure and I don't really know if that scales up linearly in a push-pull situation).

I'm fairly confident my airflow won't be too much of a problem given the open-ness of the inside of my case (thanks to decent cable management). I'm just worried that I won't be able to OC both cards differently while in SLI and have one get way hotter than the other.

There's a 0% chance that you won't be able to UC one and OC the other. The core and memory clocks can be different. Am I certain? Yes I am. Why? I called EVGA about my 1080 TI FTW3 Hybrid and the rep. told me as much. The clocks can be different on each card so your plan to underclock the top card in favor of less heat will work. Does it matter which brand? Nope. You can have two of your Asus cards attached and set the clocks on each the way you described.

Ok. So if I'm understanding you correctly (keep in mind that BOTH cards will be OC'd, the top one will be less OC'd and have a more aggressive fan curve, and the bottom card will be more OC'd with a less aggressive fan curve). GPU Tweak 2 will let me alter the OC settings for both cards separately? If so, then that's good news for me.

I guess my next question will be whether or not GPU Tweak 2 will show both cards separately, like with each one in it's own tab?

I don't know the specifics of Asus GPU Tweak. I'd call Asus or get to Googling.
