Modern graphics cards wnat to use a UEFI bios.
Some will work on a legacy bios.
If your motherboard is pcie 2.0 then it is likely you have a legacy bios.

Do some research on your motherboard and particular graphics card to verify compatibility.

As to performance, the difference between pcie2/3 is miniscule.
I have a specific reason for using two GPUs on my motherboard (folding@home) which means that each GPU is running at PCIe 3.0 x8 which has the same effective speed as PCIe 2.0 x16. If there has been any performance drop versus running either GPU at a faster speed, I have found it to be negligible enough that I haven't even noticed. If my RTX 2060 & 2080 can operate at the equivalent of PCIe 2.0 x16 with no issue, then you will definitely have no problem with a GTX 1660 super.
