HDD not being recognized after CMOS Reset

Hello! I had to remove my mobo battery cause I had strange problems and that was the only way fixing them, so I done it. After that I booted normally in Windows but realized that mine 2nd storage drive (3TB WD drive) is missing.. I went to Bios ASAP to check if its being detected but it wasn't, I searched in Boot Settings and in Storage Settings and I couldn't find it. Then I tried to swap the sata cables from the my boot drive (500gb hitachi) to the 3tb one and It was found in Bios but I couldn't boot in Windows, every time I try to boot in Windows I get Disk Read Error and its telling me to press CTRL+ALT+DEL. When I put the sata cables like before the battery remove the 3tb drive just disappear from the mobo selections and when I boot normally in Windows I dont see it in disk manager, my pc or anywhere (I tried installing 3tb+ drivers for the mobo). Could the battery remove screwed any setting that I cannot find now? Thanks!

My motherboard: ASRock B85M Pro4
My CPU: i5 4460
Ram: 8GB DDR3 Geil
Storage: x1 Hitachi 500GB drive
x1 3TB WD Drive
 
Solution
Try connecting your 3TB drive to a different sata port. Try different sata cable.
Also resetting bios may have changed some sata settings. Check if sata port is not disabled.

Can you show screenshot from Disk Management?
The strange thing is that when I switched the hdds cable (used 500gb hdd sata cable on the 3tb one and 3tb hdd sata cable on the 500gb) without switching the sata ports on mobo they both appeared in bios but Windows just refused to boot.. When I tried to use boot menu to select the 500gb drive that got the os on it windows was stuck on the blue logo when restart and dont press anything i get the read ctrl alt del error. I gonna try swap mobo sata ports and search the bios as well, Thanks!
