HDD slowing down boot time

I have a SSD (system) and a HDD for other files

I compared the boot time with and without the HDD and got a big difference
SSD only: 20s
SSD & HDD: >50s

How to get an idea about accessed files in the HDD during boot?
I want to possibly move them or reconfigure the software that is needing them

Update
Thank you guys for your ideas, I made a performance analysis again using xbootmgr and this is what I got: http://prntscr.com/awp1fm

The disk 1 (hdd) takes so much time initializing
Ntfs.sys and Fltmgr.sys take > 20s to load!
I tried another HDD, no problem.
My HDD is Simmtronics 750GB
S.M.A.R.T is reporting all OK

what brand is the hdd? its possible its just not responding at boot and that is causing the delay. Brands like Seagate and WD have hard drive testing tools you can use to check the drives out - normally only work for their brand drives though.

Normally booting is only going to load system files unless you have other things in your Startup list. An entire Windows 10 Pro system is only 15 GB (I haven't checked for Windows 7), so all that should be on the SSD. Now as to the Startup list, you can check that by doing this:
1) Start MSCONFIG.
2) Click the Startup tab.
3) Now look in that list and see if there's anything there that doesn't reside on the SSD. If it is, you can either remove it from the list by unchecking; or you can reinstall it on the SSD.

Good luck.

Well I use to use a Western Digital Caviar Blue 1TB HDD to hold my OS and after a year I was getting tired of the long loading time even thou the rest of my parts were fast. So I opted to get a Samsung EVO 850 250GB to put the OS on, I got a Windows 7 Home Premium OEM. I wiped the HDD and now use it as a secondary drive.

With SSD I boot up in 10 seconds to login screen then the desktop loads up instantly and off I go.
With the HDD it use to take 1-2minutes to get to the login screen then another minute to the desktop.

Chrome use to take over a minute to load up now it takes 10 seconds, the same goes to Spotify.

An SSD makes a how lot of a difference, it surprising how much of a bottleneck a physical disk drive is.

Also I would like to add that until I got an SSD I did not realise how noisy a HDD really is as when I'm not using a program from the HDD is goes to sleep so it does not spin but the second I access that drive it will start to spin up and I can hear a low humming noise. HDD are very noisy if you don't have a decent case to stop the rattling.

Having a quiet case is great until a hdd decides to die and then i don't know if I will hear the clicks. I can't even hear the 3 180mm fans it has in it.

When i got SSD last year first thought was, why did I wait so long? having near instant boot makes it hard to use pc's that don't afterwards. PC at my tech take 2 minutes just to get to desktop... argh. Only downside to SSD is running an AV scan and suddenly my temps up near 60 cause CPU is at full load. Scan on hdd and cpu goes to sleep cause data tfr speed between an EVO 850 and a HDD isn't even close. I haven't even bothered using RAPID, 500 mb/s is fast enough for me.

HDD now just for storage, and with Samsung already making 16tb ssd, their days may be numbered there too.

I defragmented the hdd and the problem is solved!

It's really strange! I first thought that the HDD had no role in the boot process as it's only for data

I'm back to 6s shutdown/13s boot time, thank you guys for your support

Of course the HDD has a role in the boot up, every component does pretty much.
You could have the fastest CPU in the world that is asking the HDD for the boot order but if you have a slow HDD then every other component has to wait. Physical hard discs are becoming quite the bottleneck now if you install an OS onto it.
