I have a very odd problem, when I have my HDMI cable plugged into my PC my display ports and usb ports don't work, however if I take it out then put my PC on everything works and I can put the HDMI cable back after the PC is on. I can't operate my PC if I start it up with the HDMI cable.

Not quite sure then...

I would suggest getting a Media player and just leave that connected. A lot of devices don't have great codec support so it depends what kind of video files you have.

Western Digital has excellent support, though they're device WITHOUT the hard drive doesn't support Netflix.

(you can attach a USB hard drive, connect to WD MY CLOUD or similar via local network, or connect to PC... connecting to PC can be a bit tricky to set up)

ROKU 3 has only basic support of video/audio codes.

There are some x86 (same architecture as desktop CPU) small devices you can put KODI-Linux on which work well. Though probably no Netflix support through the KODI interface.
Are you sure the other ports "don't work" or is it simply that you can't see anything?

Your post needs to be a bit more specific as to exactly what you're doing. Two monitors? Can you see a cursor on one of the monitors but it won't move due to USB not working??

I only have one monitor I use but sometimes I connect it to my TV because it is better for watching films, however if I have the HDMI cable plugged in when I start up my PC I can't use my USB ports and my monitor doesn't get any video input. My keyboard and mouse stop working unless I restart the PC without the HDMI in.

I know the usb ports don't work because my keyboard usually lights up and cap lock doesn't light up also my mouse's optical light doesn't light up as it should
