It used to run fine before, now it stutters 3 every 3 to 5 seconds when I am playing a game. I'm not sure if it is based on the graphics card...

Solution
try turning on vsync in your game this will limit the frames rendered saving power, heat, ext.
and of-course reduce "tearing".

also what "certain games" are we talking about? the integrated intel HD graphics aren't that powerful to begin with and are part of the CPU as an extension. are you saying these "certain games" worked fine before?
check your system for any resource hungry applications running in the background also scan for any malware/viruses and defrag your HDD unless your drive is a solid state that is.

I'm not sure if its the graphics card either, since you have given us no details on the game/quality settings/resolution/your FULL pc specs/OS etc.......

Here are the specs

Operating System: Windows 7 Home Premium 64-bit
Processor: Intel(R) Core(TM) i3-2350M CPU @ 2.30GHz (4 CPUs), ~2.3GHz
Memory: 4096MB RAM
Card name: Intel(R) HD Graphics 3000

For some reason I don't think the graphics card is the problem...

I check the cpu during play, It only went under the 50 percent mark.

When you get anything over your screen's refresh rate then you get stuttering. So you could limit the problem with v-sync or get a pc and with a monitor that has a good refresh rate.
You'll have problems with v-sync though, problems like input lag ( which is what i'm expereincing right now ).
