I'm looking to upgrade my old PC and wanted to know if the parts I've chosen will work properly with what I'm going to keep.

The first build is what i currently have and the second is what I want to swap too. Namely the GPU, PSU, RAM and add an NVME. Thanks in advance!

Frankly, you would be better of upgrading CPU and RAM first as they couldn't cope with that new GPU.
CPU- R5 5600x would at least double CPU performance, If as I suspect you game at 1080p 60-75Hz monitor, CPU is most important
RAM- Minimum 2x 8GB @3000MHz., 3200MHz or over could be iffy on b350 chipset MBs. although it could be lowered if not stable. With 1st gen Ryzen it's even iffy-er.
SSD- Any even SATA would be tremendous improvement over HDD. PSU you could keep until you upgrade GPU.
I would first try with those upgrades and look for GPU later.

Why would you recommend a 12400f, when they can drop in a 5700x3d for less than the cost of 12400f and motherboard?

Sounds good but since you planned to spend $487 you should be able to get a GPU like Rx 6600xt for that much difference in price or maybe even less.

Price mostly. Why buy a gen 3 drive, when a gen 4 drive is similar in cost, and can always be used in a newer platform later on? I don't think anyone is really even producing gen 3 drives anymore, given how cheap gen4 drives are now. Granted that drive is not a very good choice, as it's speeds are pretty pathetic. This is not the answer you are giving because I think it is much easier for someone to go to a newer motherboard and use the specific disk than to keep the MB 350, I don't find it logical at all
 
It is cheaper and easier to keep current board. Bios update and they can drop in a 5700x3d is a much better idea, than new motheroard and a 12400f, as someone else earlier recommended, for the same price. If that is all the gaming performence that was needed, a 5600x is similar performance and cheaper yet. No need to reinstall Windows either. Put new SSD in, and clone current Windows install to the new drive. No time spent swapping motherboards, no need for a new Windows license either. That was the beauty of AM4. It's upgrade path was huge. For 99% of people, gen 3 vs gen 4 doesn't matter either, as you wouldn't tell the difference in everyday use anyway. Needlessly swapping a motherboard is a waste of time, money, and it contributes to more E-Waste.

I bought a Gen 4 drive for a PCIe 3.0 system, with the expectation that I would use it later. I did. I had two routes. The board supported PCIe 4.0, but only with a 4.0 CPU, which I didn't have. Or platform upgrade. The latter happened first. So rather than having a gen 3 drive stuck in a gen 4 system I now have gen 4 and gen 4. Makes no real difference in the end either way, you don't actually spend much time with the drive at full write or read speed.

I also think a flash controller that is forced to operate at a lower speed would heat up less, potentially allowing for quite long writes without losing speed, but that isn't backed up by anything.

A 5600 (non X) would be a big jump up from the OP's current cpu. With that said that board is a bit aged.
