First of ... how many fans go in versus out has minimal effect on cooling. The case doesn't really know which way they go... just how many times the air changes per minute. Whether they blow in or out depends much more on their location than how many go either way. If you match the air going in and out exactly, then you have eliminated on of the cases best cooling features, the large grille area on the back panel. If you have more in than out, you also create a dust collector.
I have that case, I also have the Enthoo Luxe and the Enthoo Primo ...all of them have superb cooling capabilities.

3 top fans as out take 2 connected to radiator for cpu and 1 is general out take - Bingo. Radiator fan ALWAYS blow in no exceptions. yes, I know... we all learned in 8th grade earth science that hot air rises. In your house, warm air will slowly rise and stay near the ceiling ..... BUT NOT WHEN THE CEILING FAN IS ON.
1 rear 140 mm out take. - leave this where it is.
I assume you put two 120's on the back of the HD cage .... so they were blowing back towards the rear of the case .... while your other fans were sucking air in from the rear of the case in the exact opposite direction so twho air flows were working against each other.
1. With 4 fans out and just the one fan in, you are sucking air into the case from the rear grille ...right after your GPus blow out some of their hot air, you are sucking that hot air right back into the case.
2. Read your cooler manual. I have yet to see one that says blow air out of the case.... can't imagine why they would say ... "let's cool that radiator with preheated air from inside the case instead of nice cool outside air."
3. Move the 3rd top fan to the bottom and use it as an intake fan
Objectives:
a) Eliminate negative pressure situation and get air exiting the rear grille instead of sucking air in
b) Get air moving in the same direction, front to back rather than fighting against one another.
c) Increase CPU cooling by not using preheated air for radiator cooling
d) Eliminate pulling GFX card exhaust air back into the case thru rear grille
(1) Bottom Fan = Intake
(1) Front fan = Intake
(1) Rear Fan = Exhaust
(2) Top Radiator Fans = Intake
(1) Rear Grille = Exhaust
My son has twin 970s in an Enthoo Luxe with a rad on top set up this way except he has:
(2) Bottom Fan = Intake
(3) Top Radiator Fans = Intake
The GPU fans rarely turn on ....
BTW, what card and how hot are they getting ?
