So I have two 120mm fans, three 140mm fans and a Kraken X62 to go with Hue+, but I am struggling to figure out how to connect them all. I am going to use two 140mm for the X62, one 140mm on the top of the case, and two 120mm on the back of the case. I have an NZXT USB hub for the lack of USB 2.0 headers. I’ve seen a build where someone used two 120mm fans to connect to the X62 ports, but I am not sure what to do with the extra 140mm fan that I will have. Can I daisy chain that with the 120mm fans and be fine? Please let me know if there is any other information that I need to provide.

Here's how i'd connect your fans:
2x 140mm on the rad (front intake) -> AIO pump
1x 140mm case fan (top exhaust) -> MoBo SYS_FAN1
1x 120mm case fans (rear exhaust) -> MoBo SYS_FAN2

It doesn't matter on which SYS_FAN headers you connect your case fans since your MoBo has 4x SYS_FAN headers.
Also, do note that your case only supports 4x fans while you have 5x fans, leaving one 120mm fan unmounted,
case specs: https://www.nzxt.com/products/s340-elite-matte-white

Btw, i also have NZXT HUE+, NZXT AER140 RGB fans and NZXT internal USB hub in use in my Skylake and Haswell builds (full specs with pics in my sig).

Ahh thank you. This will be my first build, so I'm still not good at reading spec sheets. I thought the case specs meant that it came with 4 fans pre-installed. That makes sense, though. So basically with this case, one of the 120mm fans would just be a backup in case another fan breaks?

While you can mount either the 120mm or 140mm as a top exhaust, i'd mount 140mm there and leave the 120mm as a spare. Since 140mm fan moves a lot more air than 120mm and does it more silently than the 120mm fan.

With the case, you'll get 2x 120mm stock fans, one mounted at the rear and another mounted on the top. While your case can support up to 4x fans.
