Is it safe to keep a GPU installed while the external power connector is unplugged? Or will this cause issues?

Why would you do this? To use the GPU, it must have external power connected.

Please clarify what you are trying to do.

If the GPU that needs supplemental power via the PCIe connectors is populating a slot on your motherboard but the system isn't powered up, then no, there's no issue.

If your PSU lacks the necessary connectors for your GPU, you've either got;
a| The wrong GPU for your build
or
b| You have the wrong PSU for your components.
