How does throttling work guys. Im New

I have a i5 3550. And my Mobo is Asus p8z77-v-lx
My ram is Corsair Vengeance 16gb 1600mhz And i play my games off a Seagate barracude 2tb 7200rpm 64mb Drive. I Defrag the drive fairly often. My windows is clean and on a SSD, I just notice in some games stuttering or micro stuttering, Dont know why exactly. I went with my bios's choice and just clicked OC Tuner. and went into windows and checked my clock speeds and they went to 4ghz. The ram was set to like 1300, so i just went back into bios and switched it to the closest to 1600 i could find which was 1640 or something maybe. All stock coolers, and very clean case, i watch temps with HWmonitor. And after some demanding gamming The Temps never went above 80Degeres Cel. The voltage reads .951 current .911 min and 1.191 max. I also have a Gtx 980 Msi Gamming 4g edtion, With a little overclock but its stable i have run it though unigine a few times and it comes back good with no artifacting.
Some of the games i play i notice alot of people complain about bad porting, and other such things, similiar to my issues and ive tryed a few tricks, most recently ive tryed playing AC4 Black Flag. And its decent enough but sometimes i wont get perfect frames, I also have to use d3doverrider to play the damn game because the ingame vsync caps it to 40 fps randomly...its soo annoying. I have a 120hz monitor, Some games seem sluggish playing at 60fps. some do not. Agh, any input guys?
 
Solution
Don't try AC Unity. It doesn't work properly at all.

Watch Dogs is hard, So is BF4. Nothing seems to work properly. People keep over-modding Skyrim till it stops too.
