how many fan headers does the MSI x99 GAMING PRO Carbon have?

No , but you can use a fan splitter cable to run 2 fans from 1 header.

Get a pwm fan hub if you would want to connect ALL of your case fans to your mobo. Or you could just get a bunch of 3 pin to 4 pin molex adapters and run the fans full speed from your power supply
