How re-install Applications from a backup?

I have a Toshiba Netbook NB255-N245 with Windows 7 SP1 and think there is a problem with the Applications. Is it possible to use the USB drive I used when creating the backup when I upgraded from Windows 7 Starter? Or is it even possible to do this? What I am thinking is the Applications get installed in a certain order and doing a Repair, if possible, would correct any issue with the way they are suppose to be? I know there is a way to go back to the Factory settings but I can not seem to find any information on doing this in the Manual for the computer?

you can't reinstall application from backup, it restore everything.
