How should i control my fans?

Which fans should i have hooked up to my mobo to be controlled by speed fan and which ones should i have controlled by a fan control unit? Im using a Corsair Carbide Spec -03 with a fan in the back, 2 in the front, and one on the bottom. I Have two sys fan connectors. And i have two y splitters ready.

I say plug all the fans into the fan controller, except the cpu fan obviously. it will be much easier and practical.
