How should I organize case fans?

Ok so my issue is the following. My CPU cooler is as tall as my case' width. That is, when I try to close the case (side panel has two fans), cpu cooler comes in the way as it hits one of the fans located on the side panel. Luckily, I can take the cooler from the side panel and put it on the top panel (It has room for two fans there), so if I do that the case will close.
My question is, should I move both sidepanel-fans onto the top panel, or just the one that hits the cpu cooler? I ask because of the airflow, I don't know how to realize if fans will be competing for the same air or not.

Solution
I'd move one fan from side panel to top (in exhaust mode) and
leave second side panel fan (intake mode), where it is.

This way there would be 2 intake fans (front, side) and 2 exhaust fans (top and rear).

You forgot to mention the make and model of your case, the make and model of your CPU cooler and the number of fans you currently have to work with and their orientation. Can you list them for us...?

Ideally you should have intakes equaling to exhaust.

Yeah sure. the case is Sentey Bxp4285 (http://www.sentey.com/es/bx1-4285-v21-bx1-4285-v21), cpu cooler Thermaltake contac silent 12, which fan is, let's say, "looking" at the front of the case (http://www.thermaltake.com/products-model.aspx?id=C_00003031).
The case has one fan at the back, on in the front, and two on the side panel (mentioned before)
