How to change my fans speed?

So first of all, I am a newbie. Please be as specific as you can because I dont realy speak tech.

I have an NZXT Phantom 410, and it has 3 fan levels.
I only use the first and the last one(for gaming), so I thought of changing the lowest one to a silent mode, and the middle to the lowest.
1 - How do I do that?
2 - Is temparing with the bios for changing fans makes the warrenty void?
3 - What speed do you recommend for a silent mode? (Now I have the default ones)

1- which motherboard do you have? didn´t find anything about how to set the 3 step fan levels, how can you enable step 1 to 3?
2- No, it doesn´t
3- which components are installed? video card, processor, other expansion cards, HDD, SSD,...
that´s a thing you have to test yourself, check temperatures on lowest fan speed, 45°C max. would be ok, if not, rise the fan speed a bit, till the
temperatures go under 45°C (just a temp. I would prefere)

the fan controller came with the case, so how can I change the speed? (I have Gigabyte GA-H97-HD3 mobo)
 
I purchased a (front panel) fan controller for my case fans. I plugged the fans into it and can control each of the fans with their own dial(rheostat). I dialed them down to where they just become silent, and the checked my temps over time while putting a load on the system.
