which xp version are you talking about? pro or home? not sure if home is like this, but with win2000/xp pro, boot up from the cd and it will give you a list of drives/partitions, select the one you want to format/install to and it will without touching any of the others. or using fdisk if that don't work.

[insert philosophical statement here]

Dis-connect the slave drive so you are sure not to do anything to it and then just boot to the XP CD and walk through the install. As long as you know what partitions you have and the size of them along with the size of the drive, you shouldn't have to remove anything. I would do it just for safty sake if you are scared to lose the information on that drive.

Within the install it will give you the option to partition and format. **Note - I would use NTFS over FAT32 for XP!

If you just want to format the drive, why not use your Win98SE startup disk and type in format c: ?
