Fortunately, with the Index is hassle free: you just connect it to the PC in whatever way you want and it's recognized. Then you add it (if you want) to the overlay via the SteamVR app.

They need to create a way to track the controller in VR though... A native way, that is. Without the pass-through is super hard to know where to leave it and such xD
