I own a HP Pavilion Slimline s3713w and want to upgrade the motherboard. I know that a Mini-ITX motherboard will fit in the case but the mounting holes will not line up in the case.

I want to upgrade the existing motherboard so I can install an Intel Core i5-6400.

Your choice of an OEM (Original Equipment Manufacturer) case from HP for a retail boxed motherboard is a poor one. As you have found out the mounting holes will not line up in the case. You will also find the electrical connections also non standard that are not found on retail boxed motherboards.

Retail bare PC cases for mini-ITX motherboards are available from a large variety of retailers. Use of non standard OEM cases may require a lot of additional modifications and that makes them a poor choice. There may be very little that can be upgraded on such products.
