So I got my Crucial mx300 525 gb SSD today. I cloned all the stuff from my HDD to it.

Now what do I do? It seems to sometimes load from the SSD and sometimes from the HDD.

Right after the clone operation, you should have removed the old drive.

These steps, in order:
-----------------------------
Download and install Macrium Reflect (or Samsung Data Migration, if a Samsung SSD)
Power off
Disconnect ALL drives except the current C and the new SSD
Power up
Run the Macrium Reflect (or Samsung Data Migration)
Select ALL the partitions on the existing C drive
Click the 'Clone' button
Wait until it is done
When it finishes, power off
Disconnect ALL drives except for the new SSD
Swap the SATA cables around so that the new drive is connected to the same SATA port as the old drive
Power up, and verify the BIOS boot order
If good, continue the power up

It should boot from the new drive, just like the old drive.
Maybe reboot a time or two, just to make sure.

If it works, and it should, all is good.

Later, reconnect the old drive and wipe as necessary.
Delete the original boot partitions, here:

-----------------------------

Skipping steps leads to what you have now.
A confusing mish mash that does not work.

My dad says I'm running off the SSD everytime I boot up. He said this has been proven because we created a folder in the C: Drive and then it was still there when I disconnected the HDD and then created another folder and it was there when I connected the HHD.

While I believe him because my computer is running alot faster, I'm wondering if there are any other steps besides this. He is also against me eventually deleting everything on my HHD, at least for a few days.

I'm also wondering if I am just in a mess

I'm not sure what to do. Can I wipe the HDD now? I heard that I should change BIOS settings to AHCI. There are 3 places I could do that "PCH SATA Control Mode", "eSATA Ctrl" mode and "Gsata control mode."
