I have no C drive, main drive is the E drive. Is this a problem?

Hello,

I unsuccessfully tried to set up Raid on my pc (XP), and my "backup" drive became the C drive. This drive failed, and now my other drive is my only hard drive, and is labeled, "E." Will this cause any problems, such as Windows Explorer crashing, Windows Update "not responding," the PC refusing to shut down and me having to turn it off at the power supply, the pc taking several extra minutes to boot up, etc? If so, how do I fix it without causing further damage or data loss? Or are my pc issues caused by something else and I am barking up the wrong tree?
 
Now my PC is shutting down, fewer programs are crashing, I've completed all my Windows updates, but it is still taking several extra minutes to boot up, and the clocking is still extremely excessive...takes 20 minutes to bring up IE, Google Chrome, or Opera, among other very slow-loading programs. Sometimes I click on something and 5 or 10 minutes later, the computer responds. I can see programs trying to open in Task Manager and over half an hour later, there they are! Despite this, my system doesn't say it's even using all of its resources and I can find no reason for the slow speeds. I posted a request for help with the clocking with my pc's specs in the homebuilt pc forum. I know it is not working anywhere near up to its specs and I have verified Windows is no longer missing any files (this was actually a fairly fresh install), it doesn't need to be defragmented, and there is no malicious software. Ideas?
