Also, Intel's Devil's canyon is coming out in a few weeks, I suggest waiting for that.
PSU is too big, your system won't be needing 1000Ws, get a 650 at most.
Also, do you really need 2TB right away? I suggest getting only 1TB then getting more later on, when you actually need it. Most likely, it'll be cheaper.
Why get a custom water loop if you're going to only be cooling a CPU, get a closed loop from corsair or cooler master. However if you want to spend more; I suggest not getting a bundle and actually picking the parts out yourself, this'll require more researching and that's not a bad thing.

Yeah, I would wait for the 4790k which comes out on newegg the 25th. You could get a Seagate barracuda 2TB drive which is 89$.
I wouldn't get windows 7 Ultimate as it is more than twice the price of Windows 7.
I would say that you should get the GTX 780 TI with that budget and spend a tad less on other components like storage and operating system and you can spend a lot less by getting a lesser wattage psu since you will never need 1000W. You do all that and you save about 250$ which you should spend on your GPU.

Thanks guys for the feedback!

I heard that a lot of closed water cooling loops are generally noisy - is this true? And I was thinking about cooling the GPU at a later date depending on the temperature of it.

I'll change from Windows 7 Ultimate to Windows 7 Home Premium.

I will downgrade the PSU, but probably just to around 800, just to be safe in the future if I decide to get extras that require more.

Since the 4790K is coming out soon, I'll wait for that. Its said to be around the same price and has a faster clock speed.

Also, with hard drives, are Seagate and Western Digital just as good as each other? And would there be better performance over say 2x1TB HDD's or 1x2TB HDD? - That may sound silly, but I'm just curious. :p

The only noisy thing in a closed loop is the fans. SO if you get some quiet fans, their not that noisy.

2 1TB hard drives in raid will give you much more performance over a single 2TB hard drives because the seek times are much less.

I decided not to use RAID. What I meant, was would the time and performance be better and quicker to access data if I had 2 separate 1TB HDD's than say a 2TB HDD?

And the pumps in closed loops aren't noisy? Also, what are some good brands for good, fast and quiet fans? Not just for the radiator but the case overall?
