I'm planning on upgrading to Samsung 980 pro m.2 but i will also used two WD blue 5400rpm hard drive.
Will system and game run faster?

I will install all my games and windows in the 500gb 980 Pro.

can the two slower hard drive affect windows loading time or the games?

When you upgrade, make sure to unlink the hdds, only have the nvme actually data connected. That way windows only sees the 1 drive for install. Only afterwards tie the hdds back in. Otherwise windows will link all drives in ways you won't expect and you can suffer slowdowns in games as windows will keep accessing the hdds as part of its info searching.

Only way you'll get slowdowns otherwise is if you fill up the nvme, but that's something different.

I'm waiting for 11-gen with new pcie4 motherboards
i will buy equivalent of this motherboard.
Then buy that drive then. It will almost surely be lesss expensive than today.

But...
That combination of drives is little different than any other combination.
Whatever lives on the SSD runs at SSD speed.
Whatever lives on the HDD runs at HDD speed.
